The commercial spacecraft Nostromo is on a return trip to Earth with a seven-member crew in stasis: Captain Dallas, Executive Officer Kane, Navigator Lambert, Science Officer Ash, Warrant Officer Ripley, and Engineers Parker and Brett. They are awaken by a signal coming from a derelict alien spacecraft. In the alien ship, Kane discovers a chamber containing hundreds of eggs. The egg hatches, and a facehugger attaches to Kane's face and as acting senior officer, Ripley refuses to let him aboard, citing quarantine regulations, but Ash violates protocol by overriding Ripley's lock and letting Kane in. The crew repair the ship and lift off, after removing the facehugger. Kane is then killed by an alien creature, which was growing inside him, that bursts from his chest, and then runs away; Brett is sent to look for the crew's cat, Jones, and the now fully grown alien attacks him and disappears with his body into the air shafts. Lambert, realizing the alien is killing the crew one by one, implores the others to escape in the ship's shuttle. When Ripley confronts Ash, after discovering that Ash is planning to bring the Alien for scientific study, he tries to choke her to death. She takes him down and discovers that he is an android, and she learns he was assigned to the Nostromo to convince the crew to capture the creature and return it for analysis, even at the expense of the human personnel. Ripley, Lambert and Parker agree to set the Nostromo to self-destruct and escape in the shuttle. Ripley is chased by the Alien, so she retreats and unsuccessfully attempts to abort the self-destruct sequence, then returns to retrieve Jones, finding the alien gone. She dons a spacesuit and opens the shuttle's airlock, causing explosive decompression which forces the Alien into the shuttle's open doorway. Parker, Lambert and Dallas were killed by the alien before, and Ash was killed by Parker, so, after recording the ship's final log entry, Ripley places herself and Jones into stasis for the voyage home in the shuttle, while Nostromo explodes.

Ellen Ripley is rescued after drifting through space in stasis for 57 years. Ripley is rescued by the Weyland-Yutani Corporation; when contact is lost with Hadleys Hope, a colony set in the same moon where the alien from the first film was found, Weyland-Yutani representative Carter Burke and Colonial Marine Lieutenant Gorman ask Ripley to accompany Burke and a Colonial Marine unit to investigate the disturbance. Ripley agrees to go, only to destroy the aliens; when they arrive, a dropship delivers the expedition to the surface of LV-426 (the moon), where they find the colony deserted. They head to the location where the colonists are, descending into corridors covered in Alien secretions. Ripley, Lieutenant Gorman and Burke remain in a vehicle, while the other marines get to the location, where they find them cocooned and around many Aliens; when the inexperienced Gorman panics, Ripley takes control of their vehicle and rams it through the nest to rescue marines Hicks, Hudson, and Vasquez. Ripley discovers that Burke deliberately sent the colonists to investigate the derelict spaceship where the Nostromo crew first encountered the Alien eggs, believing he could become wealthy by recovering Alien specimens for use as biological weapons. Ripley and a surviving young colonist, Newt, fall asleep in the medical laboratory, awakening to find themselves locked in the room with the two facehuggers, which have been released from their tanks. They are saved by the marines, and they discover that Burke released the facehuggers for purpose, and, before the marines can kill Burke, the electricity is cut and Aliens assault through the ceiling. The group arrives at the processing station, allowing a heavily armed Ripley to enter the hive and rescue Newt, who was captured by an Alien. Pursued by the Alien queen, Ripley and Newt escape and rendezvous with Bishop, an android, and Hicks on the dropship, which were the last survivors. The queen, somehow, entered in the dropship, and she advances on Newt, but Ripley clashes with her using an exosuit cargo-loader and expels it through an airlock into space. Ripley, Newt, Hicks and the badly damaged Bishop enter hypersleep for the return trip to Earth.

A fire starts aboard the Colonial Marine spaceship Sulaco. A pod crash-lands on Fiorina "Fury" 161, a planet serving as a foundry facility and penal colony inhabited by male inmates with histories of physical and sexual violence. Ripley, the last survivor on the pod, is warned by the prison warden, Harold Andrews, that her presence may have disruptive effects. Ripley thinks that Newt, one of the pod's passanger, has an Alien embryo inside her, and hides her concerns by saying she may fear that Newt had some kind of cholera, but Clemens, the facility's doctor firmly responds by stating that there hasn't been a case of cholera reported for 200 years. In another section of the prison, an alien bursts out of a dog's chest. By knowing this, Ripley informs Andrews of her encounters with the Aliens and suggests everyone work together to hunt down and kill it. The alien examines Ripley, but spares her and retreats. During the crafting of a trap for the extraterrestrial creature, the Alien's intervention causes an explosion and several inmates are killed. Ripley discovers that she has an Alien embryo inside herself and, deducing that the Alien will not kill her because of the embryo she carries, Ripley begs Dillon to kill her; he agrees only if she helps the inmates kill the adult creature first. Dillon remains in a mold, modified in form of a trap, to distract the Alien, allowing it to tear him apart as Morse pours the molten lead onto them. A Weyland-Yutani employee arrives and tries to persuade Ripley to undergo surgery to remove the Queen embryo, which he claims will be destroyed. The commando team begs Ripley, who already knows that they are lying, to let them have the "magnificent specimen" with no success. Ripley throws herself to the furnace, the facility is closed and the only surviving inmate, Morse, is led away.

In 2379, Two hundred years after the events of Alien 3, military scientists on the space vessel USM Auriga create a clone of Ellen Ripley using DNA from blood samples taken before her death. As a result of the alien's DNA being fused with her, she develops enhanced strength and reflexes, has acidic blood and a psychic link with the Aliens. The military scientists use the humans as hosts for the Aliens, raising several adult Aliens for study. The Aliens escape, damage the Auriga and kill the crew members who do not evacuate, including General Perez and Elgyn. The failed Ripley clones are found, and the surviving one begs Ripley to mercy kill her, and she complies. As they escape from a kitchen, the Alien returns and blinds Christie, who sacrifices himself to kill the Alien so the others can escape. Ripley is captured by the Aliens, while the others head for the Betty. Ripley is taken to the Alien nest, where the Queen, now possessing a womb as a result of the genetic mixture, gives birth to a Newborn, a Xenomorph with human traits. It kills DeStephano when he tries to help her. The countdown on the Auriga crash continues as the survivors escape in the Betty. In an alternate ending that is used in some extended adaptions, the Betty lands in a ruined Paris.

In 2004, a satellite detects a mysterious heat bloom beneath Bouvetøya, an island about one thousand miles off the coast of Antarctica. A team is sent to investigate, including archaeologists, linguistic experts, drillers, mercenaries, and a guide named Alexa Woods (Sanaa Lathan). They locate a mysterious pyramid and begin to explore it, finding evidence of a prehistoric civilization and what appears to be a sacrificial chamber filled with human skeletons with ruptured rib cages. An Alien Queen awakes from cryogenic stasis and begins to produce eggs. Conflict erupts between Predators, that just arrived, Aliens, and humans, resulting in several deaths. After Alexa and Sebastian, a linguistic expert, leave, a facehugger attaches itself to a unmasked Predator. By decifring the hieroglyphs on the pyramid, Sebastian discovers that every 100 years they would visit Earth to take part in a rite of passage in which several humans would sacrifice themselves as hosts for the Aliens, creating the "ultimate prey" for the Predators to hunt. Alexa and Sebastian decide that the Predators must be allowed to succeed in their hunt so that the Aliens "do not reach the surface". Alexa and the Predator make an alliance and reach the surface, where they battle the Alien Queen. A Predator ship uncloaks and several Predators appear, after they defeat the Alien queen. As the Predators retreat into space, a chestburster with a hybrid form of an Alien and a Predator erupts from the first Predator chest, beginning the events of Aliens vs. Predator: Requiem.

Following the events of Alien vs. Predator, a Predator ship is leaving Earth carrying Alien facehuggers, and the body of Scar, the Predator that defeated the Alien Queen. A Predator's weapon fire punctures the hull, while trying to kill a Predalien, an Alien-Predator hybrid, and the scout ship crashes in the forest outside of Gunnison, Colorado. A distress signal is sent and it reaches the Predator home world and a lone Predator, Wolf (Ian Whyte), responds, travels to Earth to track and kill the Aliens. Dallas Howard just returned to Gunnison after serving time in prison, and is greeted by Sheriff Eddie Morales (John Ortiz) and reunites with his younger brother Ricky (Johnny Lewis). Wolf fights a number of Aliens in the sewers, and as the battle reaches the surface several of them disperse into the town. One Alien invades the O'Brien home, killing Tim while Kelly escapes with Molly (Tim and Kelly's daughter). When the battle between Wolf and the Aliens enters a store, Dale, a Ricky's colleague, is killed and Wolf's shoulder cannons are damaged; he is able to modify one into a hand-held blaster. The hospital, however, has been invaded and overrun by the Aliens and the Predalien, who has impregnated some pregnant women to breed more Aliens. Wolf and the Predalien mortally wound each other just as a military jet arrives. Wolf's blaster cannon is confiscated, and Colonel Stevens presents it to Ms. Yutani (Francoise Yip). Ms. Yutani tells him that the world isn't prepared for this kind of technology, but Colonel Stevens replies, "But this isn't for our world, is it, Ms. Yutani?"

As a spacecraft departs a planet, a humanoid alien drinks an iridescent liquid then dissolves. In 2089, archaeologists Elizabeth Shaw and Charlie Holloway discover a star map in Scotland that matches others from several unconnected ancient cultures. Arriving to the region shown on the star map in 2093, mission director Meredith Vickers informs them of their mission to find the Engineers, hypothetic sapient alien species shown on the star maps illustrations, and not to make contact without her permission. Crew members Millburn and Fifield grow uncomfortable with the discoveries, when the crew finally arrives to an alien structure on a moon, and attempt to return to the Prometheus vessel, but become stranded in the structure when they get lost. David, the crew's android, investigates a cylinder found in the structure and the liquid inside. Fifield falls face-first into a puddle of dark liquid. Holloway is rushed back to Prometheus, after discovering he is sick, but Vickers refuses to let him aboard, and at his urging, burns him to death with a flamethrower. Peter Weyland, the founder of the expedition, explains that he wants to ask the Engineers to prevent his death from old age. He also determines that the structure houses a spacecraft. Shaw flees and warns Janek that the Engineers are planning to release the liquid on Earth, convincing him to stop the spacecraft. One Engineer decapitates David, but it's still-active head warns Shaw that the Engineer has survived. In the lifeboat, an alien creature bursts out of the Engineer's chest.
